Sorry for the delay in my response. I've been heads down trying to finish my book on this subject.
Make sure that all instances of \Process(*)\% Processor Time are being captured. I commonly find that only the _Total instance being recorded and PAL largely ignores the _Total instance since it has no practical use.
Open the counter log that was created in Performance Monitor and browse the counters to ensure that there are counter instances for \Process(*)\% Processor Time. If so, then send me the counter log and I will debug it. http://aka.ms/PalUpload
If the process counter instances are not showing up in the counter log, then its a problem with the performance counter data collector which is an operating system feature.
